Dear John,
I passed F1, now I am planning to give F2 in first week of September. After that can I sit for exam F5 and F6 or Is it necessary to pass Fundamental papers before giving skill papers.

You have to either have passed (or been exempted from) F1, F2 and F3 in order to take the later papers, or be taking them at the same time.
However, since it seems that you are taking CBE exams, all that matters is that you have registered for F1, F2 and F3 (or passed or been exempted) before taking the later exams.
So in your case you have no problem (provided that you have registered for the F3 exam (if you are not exempt) before you take F5 and F6.
If you should fail F2, then still no problem, although obviously you will have to take it again.
